The discolored stuff is most likely a sort of "rust" that comes from licking as others have said. The dog's saliva oxidizes something in the hair or skin and it's like it's literally rusting. My dog gets it between the pads of her feet where she licks a lot. I can estimate how her allergies are doing by how rusty the hair is on her paws. The color doesn't come out, at least not in my experience. But if you can stop the licking, the new hair won't get stained.
