Everything that I've read on the relationship between ions and mental well-being is consistent with what you've heard. Negative ions have been associated with improvements in mood, and positive ions have been associated with both physical and emotional disturbances.
I find it odd that your filter has a positive ion generator built into it, and it makes no sense to me why any manufacturer of air filters would include such a device in their products. Perhaps the ion generator is really a negative ion generator, and the person who was responsible for labeling the device incorrectly labeled it as a positive ion generator. That's the only explanation that I can think of. You might want to contact the manufacturer and confirm whether the ion generator inside your air filter is indeed a positive ion generator. But unless you can confirm that the ion generator was actually an incorrectly labeled negative ion generator, I think it would probably be wise to continue to keep the ion generator on your filter switched to "off."
